rules clarification

I have 40 of str. and 50 agi.

with the mk6 power armor, now I have 60 of str?

and 60 of agi?

 

or simply I have 40 str plus a bonus of (4x2+2)=10?

and 50 of agi plus a bonus of 10?

 

in wich way I use the bonus?

For Ag it's easy. Just add it to yout ability score.
For Str. it is somewhat more complicated because of unnatural strength.

If just the Str. ability is relevant then just add it as well. If the Bonus is relevant you first multiply for unnatural Str. and after that add the PA bonus like with normal MK7.

so yeah

your agility is 60 (50+10)

your agi bonus is 6 (5+1)

your strength is 60 (40+20)

your strength bonus is 10 ((4*2)+2)

so you being unnaturally strong doesnt affect the bonus your armour provides
