It sounds like you were/are playing them extremely incorrectly. The next time you do an attack involving shields you guys should do it with the RRG open and follow it word for word. To be honest I have never played with shields, let alone had Ion and shields interact in addition to getting my attack steps confused. I was under the mistaken impression that in the old wording, Ion caused shield tokens to flip Prior to Dodge and Cover being applied (Ion forces the tokens to be flipped for no benefit). Re-reading the old Shield token wording I now remember that "roll defence die" is after Dodge and Cover, so there is no effective change. I didn't understand you were referencing using Ion, thus why I was confused about "having" to flip shield tokens.
