Could you do a Jedi vs Rebel Alliance?

No the game is not designed for that. DS vs LS only as the two sides have different win conditions.

I think its doable if you really wanted to. Just have both sides go after 3 objectives. Dark side is doable too. Just have both sides have their own DS dial.

Well, the tricky thing is you would probably have to limit it to pure Jedi/Rebels. Otherwise, you could splash in the other faction's objectives.

Why would that be a problem?

Here's a final answer- Can you do it? Yes you own the cards, you can use them as proxy Pokemon if you want. Are there rules for it? No. Will it work? Right now probably, seems like the card pool growing might make it harder and harder. You will have to work out how you handle certain effects (trench run) and how you deal with unique cards. Just remember that you are using the cards in a way that was not intended and that many issues could arise from that. but for a friendly we want to test both our LS decks but don't have time for 2 games or I'm bored lets try it, no reason not to. 

Just keep in mind the rules were not made for this and you may have to (X) wing it. if you are playing with someone you trust enough to play by ambigious rules, HAVE FUN.
